We have observed that new genes quickly evolved essential functions in mammals and fruit flies.  These observations have been further extended to species-specific genes, measuring the shortest time span during which essential molecular functions can arise in Drosophila and humans.  While overturning the conventional notion of evolutionarily static protein coding gene functions, these findings raised a new and interesting problem of how a new gene acquires essential functions.  We proposed a hypothesis that a new gene may be integrated into and reshape ancestral gene-gene interaction (GGI) networks and thus subsequently create a hub topological structure with essential genetic control of a phenotype distinct from the new gene absent species that maintain ancestral networks. To test this GGI-rewiring hypothesis, we examined the network topological and functional evolution of new genes that originated at various stages in humans, mouse and fruit flies, by constructing and analyzing various GGI networks. We explored the possible underlying mechanisms driving the GGI network evolution and the observed distinct patterns of new gene integration process in the vertebrates and invertebrates.
